It was hard to balance. If they were lower than you might hit them on your way up. If they were higher than it would be annoying to go across the top area. Although, realistically, you shouldn't really be going that low anyway.

why are there spikes covered by layer 20

Because having visible spikes in a library is a safety hazard.
I put spikes there to prevent dust spread in some areas. And spikes are not very nice to look at so I put dark bookshelves there instead.

i think aesthetic concerns are rather secondary to playability concerns. covering the spikes by layer 20 makes it difficult to 1) judge when and where to jump and 2) know exactly how much of the obscured terrain is actually covered in spikes, and whether or not dust hit into that area is being spread or not.
